I have destroyed my cassette and derailleur on my 2019 decoy and looking to upgrade to an AXS setup. question is would there be motor and software issues if I swap from 11spd to 12spd? would my rear hub take a 12spd?

Why would you put such an expensive drive train on your e-bike? It really is not necessary i.m.o. I would actually want to install a 10s if my current 11s is done. I would want to get a little more range in low gear, but will solve with that smaller chainring.

The axs gx is actually quite affordable. And it's easier to find 12 over 11 or even 10 nowadays.

I replaced the stock Shimano 11 speed with SRAM 12 speed Eagle and haven't had any problems. If your rear wheel currently has a SRAM cassette carrier then the conversion is a snap. If it's Shimano, you'll need to investigate replacing the carrier. AXS is great.

hmm what about that! haven't had to replace it for a while so did not notice.

Edit: just checked for replacements and indeed all out of stock for most or all 11s.

NX rear cassette will fit a standard (non microspline/XD) freehub body, but good luck getting any 12sp kit.
