Under the current crazy circumstance, what would be a reasonable time to wait for a warranty repair.
My Rail has been with Trek now for 3 months, do I just have to suck it up?

I had a new motor in a week, and my mate had a new frame in 3 weeks.
So no you shouldn't be waiting 3 months!
Someone needs their cage shaking.

Three months does sound excessive.

I waited three months for a replacement frame. Twas a shipping issue, due to certain pandemic. Fortunately my bike was completely ridable. So not even an inconvenience.

My LBS viewed my bike and then ordered parts (bike was still very rideable). Has been about 4 weeks to order, but all in stock now and going in for the work next week.

I called Trek initially and had a little grumble (other LBS gave me a shitty response about not supporting the bike), but they were excellent. The guy told which bike shop to go to for a great service, called them and told them to expect me... The only way it could be better is if it hadn't broken in the first place.

The Trek warranty guy (whoever answers the phone) had a spot on attitude to be honest... He said something like, we don't want you thinking about your bike breaking, you should be enjoying your ride, leave it to me and we'll get you going again.

Never had a problem with Trek’s warranty and my LBS. Even had a warranty motor supplied and fitted in less than a week on my old PF7. Bomble, you need to rattle some cages.
