Those two small pins in power connector

Looking to use Shimano E7000 engine in own build and checking those connectors in engine. Are those small pins power button pins?

Nope. It is CAN bus, for data communication between all the Steps components.

Oh really.. then are those used to anything because like in many bikes that wire from that connector goes only to battery..

The battery communicates with motor through these two thin wires, the rest of the communications in the bike componentes (Motor to display, display to Assistance selector,...) go through the DI2 type coaxial cables.
