Black, quick drying RTV silicone gasket sealer. Use a chopstick to poke as much into the hole as you deem necessary, then smooth it off with your finger.
You can use the Trek Control Freak plugs for the main-frame for the cable-holes bij the headtube, depends on the frame you have for the specific part number;
For others cable-routing point I used some stickers/tape.
For the chainstay, I removed the stock protector en put some innertube around the chainstay, helps the frame better to cope with the chainslap and as a bonus it reduced the noise.
