You want a massive upgrade then get bigger rotors and spacers for your brake callipers. 180mm rotors is small on an eMTB. Anything else is just a subtle change.

My OneUp pump has a holder that allows for a large range of adjustment for tube width. No issue on any of my eBikes. Plus a Fidlock mount to make water bottle access a bit easier.

Simplest solution is a spacer on the bottom of your shoe. All you'd need is longer bolts to go though the cleat/spacer and into the shoe. Maybe combined with a 155 crank to keep the spacer a reasonable thickness. Do some trials to make sure you can clip out.

Any Shimano straight mount hose type will be directly swappable. Basically Deore and below. Look for a 6120 or similar.
SLX and above will require a hose change but you can use the same levers.

My bikes also came with KMC chains. When replacing them I put on a HG chain. I do notice a small improvement in shifting but mostly less noise. I find the KMC chains make a clunky sound when shifting whereas the HG chains are quieter. And yes, they're set up properly.

Highly unlikely that firmware will change much. The last few updates have basically just added logging to try and prevent derestriction.
Some play is normal, and if your hub also has some they'll add together to do what you're feeling. It *could* be a loose chainring or worn faulty freehub but...
Check the chainring and cassette have no unwanted free play. That would be bad. If not, most likely it's the engagement of the freehub on the rear wheel having a longer throw before it engages. There's also a small engagement delay in the e8000 but it's not huge and not noisey.

Try the zip tie first. The clamp is really flexible and you can leave the display in the correct spot if you use a very thin zip (cable) tie. It's just like using a very very long bolt, but a flexible one. Trim the end to make it neat.
